1. Learning time-varying interaction networks
Sammanfattning : Most biological systems consist of several subcomponents whichinteract with each other. These interactions govern the overall behaviourof the system; and in turn vary over time and in response to internaland external stress during the course of an experiment. LÄS MER
2. Computational analysis on the effects of variations in T and B cells. Primary immunodeficiencies and cancer neoepitopes
Sammanfattning : Computational approaches are essential to study the effects of inborn and somatic variations. Results from such studies contribute to better diagnosis and therapies. Primary immunodeficiencies (PIDs) are rare inborn defects of key immune response genes. Somatic variations are main drivers of most cancers. LÄS MER
3. Regulation of chromatin transitions in the 3D architecture of the nucleus
Sammanfattning : The thesis explores the dynamic features and functions of chromatin crosstalk in the 3D nucleus space, with a focus on the regulation of chromatin transitions. In Paper I we employed the circular chromosome conformation capture assay (4C) and Chromatin in situ Proximity (ChrISP) technique to uncover an inter-chromosomal chromatin fiber interactome comprising both transcriptionally active circadian genes and repressed lamina-associated domains (LADs). 4. Bioinformatic analyses of the structural and functional complexity in chromosomal interactomes
Sammanfattning : Evolution requires information storage systems with different demands with respect to persistence. While the genome provides a mechanism for long term, static and accurate information storage, it is incapable of mediating adaptation to short term changes in the environment. LÄS MER
5. Beyond transcription : a post-transcriptional role of 3D chromatin crosstalk in oncogene regulation
Sammanfattning : This thesis explores how stochastic chromatin fibre interactions, chromatin organization in the 3D nuclear architecture, and environmental signals collaborate to regulate MYC oncogene expression in human colon cancer cells. In Paper I, we employ the ultra-sensitive Nodewalk technique to uncover the dynamic and stochastic nature of chromatin networks impinging on MYC. LÄS MER
